MultiwiiConf vs Multiwii Ez-GUI - Different Values

Hello,
I`am struggling with one issue and cannot get it fixed.
While i`am using MultiwiiConf PC application and try to setup midpoints so that motors will spin at the same speed : ( screenshots taken seconds before my setup trimmet at pefrect 1500 on each channel )

There is an issue with my FPV250 quad to stay level and calm.. ( basically it turning in eax axis randomly )

Once i connected my bluetooth board and installed multiwii Ez-GUI app on my Android Phone, i realized that all values set up on PC application are very much different with the ones provided by Multiwii Ez-GUI:

Now when i setup my midpoints using the Android App my FPV250 starts to fly as it should !
But still, i am wondering why there are such differences? perfectly trimmed midpoints using Android App are far away from being perfect on PC app:

when using pc application is that over bt too?
else board might get its power over usb serial with different voltage. this could lead to different sensor values. personally I have not seen such rx value shifts though.

Iam using PC app over usb cable. That is why i am surprised that these values received from bard are not correct.
Basically i tried to calibrate midpoints using this PC app at the first and my quadcopter was always drifting away and turning on each axis

i have recently connected the BT to take a look on realtime what is happening with my quadcopter and then realized that these values ( over pc app ) are far from being true
I can trim my cuadcopter using BT and Android app, but i think its not that reliable as PC one - that is why i need to fix that issue
