I am using the HobbyKing Red Multiwii Pro board that comes with the MTK 3329 serial GPS. My build had been going well until I started having trouble seeing any GPS satellites or packets data in WINGUI or the Multiwiiconfig GUI. I tried going back and forth with tweeks in config.h and still no luck. So, I thought I should take the Multiwii out of the picture and hook it up directly through an Arduino Nano in pass through mode using its TX/RX pins. This way I could use the MiniGPS tool to verify if the GPS was actually working. Connecting in this manner I had many Satellites popping up, so tried optimizing the settings and then moved the pins back to serial 2 on the HK pro, while verifying the TX/RX lines. Please take a look at the included YouTube demonstration and let me know if you have any ideas.
