Serial0 problems

Hi,
I have Crius AIO v1 (Hobby King clone).
Multiwii 2.4 (though this problem occured with other versions).
When connecting via USB (WinGUI, ..) most of the time I cannot connect. I must manually reset the FC while WinGUI is attempting to connect to it.
It works imediately after uploading new formware via arduino. If I disconnect/recconect, I get the problem.
This happens with and without main battery connected.
Using COM scanner I saw that WinGUI is sending 24 4D 3C 00 64 64 ($M<.dd) and getting no replies.
I wonder where the problem might be?
I have telemetry frsky on serial1 and GPS on serial3 and they work just fine while the problem with serial0 is occurring.
How is Serial0 initialized? When and where?
I really have to solve this now since i'm connecting a wifi bridge via ESP8266 and cannot reset the copter mid-flight;)
Thank you.
