That's pretty much exactly why.. you have to adjust your PIDs to work for all components of the copter.. if you make a major change, you have to re-adjust your PIDs.

You can't define the board and then seperate sensors on top of that. Why are you using Multiwii 2.1? In 2.3, I get: //#define CRIUS_LITE // Crius MultiWii Lite //#define CRIUS_SE // Crius MultiWii SE //#define CRIUS_SE_v2_0 // Crius MultiWii SE 2.0 with MPU6050, HMC5883 and BMP085 You can try #defin...

Re: GPS NAV

Your bootloader may have gotten corrupted for some reason.
You could try using an USB to serial cable (cp2102 or FTDI based) and connect that to the ftdi port to see if you get a connection this way, to make sure it's not the USB port or chipset that has been damaged.

In Arduino, set the board to pro mini.
Check in the config.h if you chose the correct board.
If the board is right and you keep getting i2c errors, chances are that you have a defective board.

Why are you using 2.1 in the first place? 2.3 is current. You will have to re-set everything, i.e. aux assignments, likely channel endpoints and mids (on your transmitter), and will have to calibrate the ACC and mag again before they work right.

Your power wiring is creating a magnetic field that changes the more you throttle up. You have to move the magnetometer out of range of that field.. i.e. move the FC higher up or use an external magnetometer and put that somewhere out of the way.

The chipset is outdated on that one, and so is the baro. If you are getting a new FC, get an atmega2560 based one, i.e. the crius all in one pro. You could use the rest of the stuff that comes in that package, but it's probably cheaper to buy them seperately.

You can't measure voltage on PWM pins. That's a signal that is rapidly moving up and down, whatever voltage you measure is garbage. It sounds more like you didn't calibrate the ESCs.

You need just one I2C adapter board. You just hook both devices to the same pins, I2C devices use different addresses to know which one is being accessed.
That GPS you linked to does not have the compass. This one does: http://www.banggood.com/Ublox-NEO-6M-GP ... 28633.html

That's a voltage regulator. If that overheats, you either mixed up the + and - lines or the GPS is drawing too much power.
If you still get errors now, with the GPS removed, chances are that you fried something on your flight controller.
