When using the ESCs built in BECs you should only use 1 BEC and only connet the signal wires from the other 3 ESCs to the flight controller.

You may be over-powering the system when you use the Lipo causing something to cut off to prevent damage.

I've been playing around with a RTFQ Mega Pro 2 board myself and I've found the documentation on their site is a bit jumbled and the preset files provided didn't work very well. After doing my own searching I've been able to piece together the Config.h settings to get the system working fairly well....

So, it turns out the Multiwii Mega Pro 2 board I'm using doesn't output power for the Yaw Servo on the D2 Pin.... you think that would be documented somewhere that's easy to find... :-/ Anyway, I was able to splice a 2nd 5v power line from my PDB to my servo and just run the Signal Wire off the boar...

Still not having any luck with the YAW Servo. I can't seem to find which pin outputs the signal. None of the recommended pins seem to work. I've also tried to comment out the HW_MEGA_SERVO settings but I'm still not getting anything... bah!

I have the RX running on PPM and the ESCs on the D6,5, and 3 pins. The 5v BEC off the PDB powers the system on the 5 pin's power terminals. I have the servo on pin D2. ESCs and Motors are installed and I'm getting everything wired up. Which GUI do you use and what MW software?
I'm using the old-style GUI but I've seen that there are other ones now that have a different layout and offer Waypoint programming.

When using MW2.4, I've noticed in the GUI that the Left, Right, and Rear readouts don't move when I move the frame around. The Servo readout works but there's not servo action when I try running onnthe flight battery.

Finally got the build going. I started with the tail piece as it looks like the top and bottom frame plates interlock with the tail. The frame came in today. Looks pretty good. For under $30 it comes with a PDB, Landing Gear and Tail Servo. It's a little smaller than I anticipated but it'll still work.
