First of all, are your FCs actually Arduino 2560? Which one are they exactly?
Bootloader should never be needed unless you actually flashed and messed up using the ISP port instead of FTDI.

If the FC has a dedicated sat port, I'd assume it already has the regulator in place.

I think he means dumping the FW that is currently flashed. That is possible through an external programmer, but only as a compiled binary dump, not as arduino code.

Chances are that you didn't configure the GPS baud rate properly, or have it hooked to the wrong serial port.

Bluetooth does nothing but simply replace the serial connection. Instead of going to the USB converter, it goes to BT. Nothing is needed on the multiwii side.

"New" doesn't mean a thing, props are almost always unbalanced from factory. Prop balancing is one of the most important steps to getting a stable flight.

Technically, you don't need the display. Technically, you can experiment with your transmitter until you happen to find the settings that work. I just had a closer look at your USB adapter.. you didn't hook up the reset line (DTR), that is required for the flashing to work.

I still don't see why it wouldn't work for you, as when I download that same firmware, extract the entire folder (not just the content) that is inside the zip, and run the .ino from inside that folder, it works instantly. That usually means that you only have the .ino, but are missing all the other files. They should all together be in a folder with the same name as the .ino file.

The sensors are the basic set you'll find on i.e. the crius aio pro.. HMC5883L, MS5611 baro, MPU is a 6000 instead of 6050, but as far as I am aware, should function just the same. One option is to simply desolder/cut off the mag and baro. That way there will be no device conflict. Best done with a hot air station or very carefully with a scalpel.

You can not flash over telemetry link, you have to connect it via USB.
In arduino, when you downloaded the whole multiwii firmware package, you open the multiwii.ino by doubleclicking it.

1 serial port only on the 328p. The I2C board has absolutely nothing to do with the mag, those combo boards just have the mag stuck onto the same board as the GPS, but technically, they're entirely seperate units.
