Is't possible that Arduino can identify that it is powered trough FTDI adapter? It would be convenient that you can use GUI without flight battery so that battery alarm is not on.

Motors do not need any protection just spray some CRC or WD-40 to bearings after flight to avoid corrosion and rust. For other electronics you can use Curver® (water tight plastic box) or similar. You need only seal the wire gland with silicone and then you can use your multicopter as submarine
