Could you share *.pde file also which could be compiled in processing (for android ofcourse). I have not success to install this *.apk on ASUS Prime tab with Android 4.1.1. My sugestion is using RFM22B/23 (module only) + MCU + HC05 is the great combination for this project. If Alex will using big ATMEGA2560 for MCU, I'm more prefer to use LQFP48 STM32 like STM32F103CBT6 for more compact to be inserted as TX module. Short answer.... No.... The programmer resets the Ardu before uploading. BT don't have that much function. But. After deeply seeing the different, it's not pin compatible. RBT6 is using 64pin.

Are you sure you see different rotation between MultiWii Gui and the motor diagram?
For me is same rotation, just different on arrow placement
